Johnson, now a five-time winner on the PGA Tour, carded a 65 for a two-shot win over fellow American Matt Kuchar and climbs to fourth in the world.
England's Justin Rose and Brian Davis finished five shots off the lead on 14 under, while Ireland's Padraig Harrington was two shots further back.
The Barclays was reduced to 54 holes because of Hurricane Irene.
If the third round had not been finished on Saturday, it would have reverted to a 36-hole event and Kuchar would have been declared the winner.
Kuchar had a one-shot lead going into the round but he could only card a 68.
